Horizontal lines - corrupt trancodes

Has anyone had problems with strange horizontal lines corrupting their transcoded files? I am getting this randomly, sometimes RCX works fine and other times it doesn't. I know the R3d files are OK, because I've sen this problem and then re transcoded and the problem went away so it's definitely something RCX is doing. I'm using RCX 22.3.31869

At the moment no. Im on Mavericks and a 2013 Mac Pro

I'm accessing r3d files on a eSATA drive in a dock with a USB3 interface and transcoding to a Raid. Are there know issues with working with files that are not on a really fast drive (like my eSATSA 5400 RPM in a USB3 Dock)?

EDIT:

There seems to be some correlation to trying to transcode (to 4K ProRes) large batches of files at the same time. But I can't yet be sure this is the issue.
