I have an editor who wants me to log transcoded clips in FCP and change the names to 03-A/1 (Sc-Setup/Tk).

Will this break things? Specifically a Monkey Extract-based online?

I'd do a test first to confirm, but I'm pretty sure that if you change the name in the FCP Bin, it doesn't actually change the name of the file and any conform should still work. If the file names are changed in finder though... you're screwed.

You can change the name in the FCP Bin, but do not ever use the comman change file name to match clip name.
Beause I'm somewhat supperstitious, I don't change anything in in L&T, but only rename the clips in the FCP bin after they are transcoded and written on my disk, but even doing so before should be fine.

Yeah, we won't Media Manage or L&T, so it sounds like it will be okay. Need to get around to testing though...
