Correct workflow for double-system audio?

I'm about to start cutting my first Red project; a short.

Two questions:

1) I have read that using merged clips on Red projects causes media management problems. Is this still true? If so, what is the correct workflow for editing Red projects with double-system audio?

2) I have been told not to rename clips, also for media management reasons. Is there an approved work-around for this?

Thanks.

as a rule with FCP, I try to work as clean as possible and avoid nesting or complex exports of references to re-import, etc. Try to stick with your source files only. In the case of RED, using only the Proxies or ProRes transcodes as they are.
As far as audio, I can't see why you would have media management issues regardless of using camera or second source. Once it's synced in the sequence it's a very simple asset for media manager or exports to OMF to handle. So the Audio should not be a major factor in deciding on workflow as compared to the picture, which is a very major factor.

1. you can merge clips in your editing program. You should NOT merge sound in redcine/X/rocketcine - as the resulting file will not retain your original audio filename - as far as I know.

2. rename all you will INSIDE the editing program. but your source files /master files, should retain the original name and preferable length.
