Will ClipFinder or any program besides FCP (if even that) transcode to ProRes from the R3D only the footage in the XML of the sequence, with handles, instead of the entire R3D clip? Or is this not possible with raw footage because of debayering?

Monkey Extract and Crimson can do that. Clipfinder can conform to an extent, but still uses the full R3D of the clip used in the sequence.

Clipfinder can prepare sequences from FCP to conform in Color. Once opened in Color you can work right off the r3d file and render to whatever codec you want.

Thank you Steve and David both, and yes David I knew ClipFinder would do the entire clips, what I wanted was a program to transcode from the R3D only the portion of the R3D used in the timeline. Looks like I better check out Monkey Extract and Crimson...on the music vid I'm uprezzing to 1080 full res debayer right now, it sure would be nice if I could just up rez the parts of the R3D in the sequence, instead of the entire clips, some of which are 12 minutes long, yikes...
