Downscaling using the best downscaling algorithm for the task at hand would be the recommendation. Red Alert/Rushes/Line gives you options for downscaling algorithm (filtering in the resize window on Render), as does Redcine I believe.
As your NLE probably won't give you a choice in downscaling algorithm I'd do it at the point you have the most control, which is Red Alert/Red Cine.
The only disadvantage in doing it this way is that you lose some vertical resolution if you decided to push in on a shot in your NLE, but if you needed that resolution back you could go back to the original R3D files potentially.

REdcine-x, not yet...but we could play with the clips.
Zak, we just shot two cameras and used Red Rocket and transcoded to Letterboxed proress 4444 in FCS3. About 25% faster than RT.
just the QT proxies look amazing at 2:35 to 1
