Has anyone had trouble applying effects to a clip in Premiere CS6? When I apply any effect like a garbage matte, or flip, when I render it on the timeline the clip becomes slightly squeezed and has a black line across
the bottom of the frame. I believe it has something to do with the REDCODE compression, because when I change the sequence setting to Quicktime, the rendered effect on the timeline appears correct.

Is there something I'm not doing correctly or is this a bug?

Seems to be the iframe MPEG compression used in the Redcode preset. I'm currently using a custom preset with prores compression for previews... only way around it I can find.

That's what I had to do as well, I just wondered if anyone else was having the same issue.
I guess until RED allows Adobe to write to R3D with their magic codec, then we'll always have to use another codec to render to.
