    Does this matter?
    Transcoding in Red Cine with Linked audio.
    I am organizing it by Scene> Avid Transcoded files

    Should I use the "Sub-folder per clip" option or not?

    I wouldn't, I would organize each batch process to be scene (or other defining criteria) and it will create one folder with: folder of AAF, folder of MXF and an ALE. I tend to organize by date and time of shoot elements and let the NLE do the organization of scenes/takes as it makes it easier to trace back from an archive point of view. Once in Media Composer for example, I keep a bin for each batch process, I create a sequence from those original elements (AutoSequence) then sync, log and move clips as needed for editorial. The sequence is created because I an always recreate the original master clips from that sequence for any merging of metadata etc. and matches the dailies organization of the shoot.
